I am trying to understand what it is that Lilly is describing when he talks about rectifying a chart using accidents, illnesses, promotions, etc. I get that he's using a progression, but I'm not quite sure what kind of direction he is using, or what ascendant he is starting out with.

This is not for use in casting charts, but for research into how an astrologer the past would have cast charts where exact birth data was not available.

In Lilly's time and earlier, 'direction' meant what we today call 'primary direction'.
