Do you use the application the querent planet makes or the faster planets? Meaning the querents significator is Jupiter 15 degrees Aires and the quesited planet is the Sun 10 degrees Leo, do you use the the application the Sun is making or do you look at it as Jupiter is in 5 degree separation?

Too many questions to get detailed answers for any of them, but here follows a few quick answers to some of them:

Combustion is usually, but not *always* negative. For example, a new (combust) Moon is desired for things that need to remain secret. The application of significators would suggest a ?coming together? for good or bad (the rest of the chart needs to be considered) and so, yes, it can be used for timing.

If Saturn in the 1st or on the ascendent is negative for the reading, what about when Saturn is significator for the quesited?

In many cases this will mean that Saturn is placed in its own sign, and that is not a bad thing. Traditional texts will often say that Saturn is bad in a certain house, unless it is in its own sign.

If the planet is within 5 degrees of a house cusp, its influence if given to that house. It makes no difference if the planet is retrograde.

When does the last 3 or 1st 3 degrees rule of the ascendent get an exception?

It?s not so much that the rules get ?exceptions? but that they need to be judged within context of the question and the chart. If we know, for example, that a situation is very early or very late, the ascendant degree might make sense in being descriptive, and might help to make sense of the rest of the chart.
